How to rip with Bizhawk (GBA)
You can use the layer removal feature, by loading the ROM, then in Bizhawk's menu, going to GBA - Settings, and turning on and off the layers.

How to rip directly from the ROM (GBA)
To do this, you can use a tile editor or graphics editor to do so. Use something like YY-CHR. Once you have found the correct graphics, export with the correct palette.
